How to fix the missing Databases in cPanel

In this case you may find the databases under /var/lib/mysql directory via shell, but missing in cPanel interface.

You may use the following script to fix this.

==================
 /scripts/update_db_cache
 /usr/local/cpanel/bin/setupdbmap
==================

Now login to cPanel and check for the databases. Good luck  ;)
